It's short for 'if you will permit me to speak frankly'. It makes perfect sense as an idiom.

My biggest peeve is the finger sign for quotes.
You have nailed one of my favorite peeves with TV reporters. I will have to find a way to send this to Sue Herera (CNBC) and Hampton Pearson (CNBC). I can't count the times I hear myself say, involuntarily, "If you will what?" or the other ubiquitous idiom, " If you may what?";
